From my experience, Megabus is better for price and National Express is better for service and comfort.
I've used Megabus for travelling between Manchester and Middlesbrough via Leeds and for £6 single (plus 50p booking fee), it's quite good value for money, compared to National Express (return ticket is about £28-30 on NatEx compared to £12.50 on Megabus), and slightly quicker. Plus, while you can print out tickets from the internet or send an m-ticket to your mobile like Nat Ex, you don't have to. As long as you write down your ticket number, be it on a piece of paper, or save it as a note on your mobile, and show it to the driver, you can get on. They will check to see if it is on their list, although I bought a ticket about 4 hours before travelling and got on with no problem.
But, there are problems with them. One problem can be the driver change, which takes place in Leeds, as you can be left waiting for a new driver to arrive. Plus then having to stop on the M62 for petrol mid-journey isn't ideal. Also, at times, there does seem to be a lack of professionalism with Megabus, which is weird given that it's owned by one of the biggest transport companies in Britain, Stagecoach.
Overall though, Megabus isn't a bad option and there still certainly room for improvement and expansion (more routes, more frequently). I do think comparing the two is a bit like comparing a big airline company, like BA, and the cheap, no-frills companies like Easyjet. It might not be as good on the cheaper option, but you get what you pay for.
Mind you, there's always the train.

Megabus can be cheaper but I prefer National Express for longer journeys. For example, for Manchester-Birmingham Megabus is ok but NatEx is preferable for Manchester-London. This is because Megabus sometimes use older coaches and NatEx are more likely to allow breaks at service stations for coffee.

Personally I'd prefer to get the journey out of the way with, on the way to London with Megabus you can get a break of up to 15 mins at Rugby which is enough time to toilet/get snacks. In Ireland, on the number 12 Dublin to Limerick bus the journey lasts 3hrs 35 mins and the break time is only 10 mins.
